They are, but there is a certain level of coordination between individual zones on how they operate the trains running between them. For example, for non-daily trains from MAS side to HWH side passing through SCR, it is easier to provide one single dedicated slot in which all new trains are introduced, rather than identifying new slots for every new train and getting it approved. Within that slot, it will be possible for SCR to handle the trains without any issues. Suitable number of such slots are provided for various routes to make traffic management easier.
